Gravel and water go into the tank. What you see in that water isn’t what you get. Sure it appears clear, but it’s still lifeless and deadly until there are bacteria present. It’s those bacteria that form base of your aquarium. They makes the difference between success and failure. If you want your fish to live, you need to know how they arrive.
Uneaten food decays on substrate while ammonia is produced by gills of the fish themselves. In low concentrations, ammonia wreaks havoc with breathing and tissue health. You cannot see this invisible threat, so relying only on what you see will cause more problems then it solves.
How Good Bacteria Keep Your Fish Safe
The chart above show the transformation of these compounds over time. It also reveals when the chemicals spike, as well as what you should of do to protect your fish throughout those critical moments.
The harmful ammonia is consumed by nitrosomonas bacteria that colonize in the gravel and other surfaces of your filters. As they eats the ammonia, they release energy to grow, but they replace a poisonous compound (ammonia) with another (nitrite). Nitrite is just as toxic since it mess with the hemoglobin in your fish’s blood. Even though the water might be well aerated, your fish can still gasp at the surface. Their bodies literal cannot carry it internally. It’s a silent suffocation many new keeper fail to anticipate.
The second phase of filtration involve the Nitrospira bacteria. Unlike their predecessors (the Nitrosomonas), these organisms takes longer to colonize. However, once established, they will reduce nitrite and eliminate it as nitrate. Much less toxic at lower levels, nitrate is part of final piece of the biological filtering puzzle. At this point, you’ll transition away from worrying about colonization and instead focus on how to manage your nitrates via frequent water changes. Additionally, live plants will assist in buffering nitrate uptake because they uses it as a fertilizer.
From here, keeping the balance between biological stability and mechanical upkeep will become your main source of tank care. It’s hard not to lose patience at this stage. It’s so tempting to add some fish but you’re introducing a bioload faster than the bacteria can establish. That leads to terrible ammonia spikes, known as new tank syndrome.
Lots of folks think their water has gone dirty because it’s all cloudy. In fact, it’s just a huge bloom of beneficial bacteria. If you don’t go around cleaning everything in sight or trying to sterilize your filter, then the water will clear up by itself. If you rinse your media with chlorinated tap water, you’ve wiped out all those beneficial bacteria completely. Always use old tank water to rinse your media; that helps to keep those delicate groups of bacteria.
The only way to determine if you’re getting somewhere in this wait time is through testing. What’s not visible to the eye is what liquid test kits can show, the highs and lows of your water quality journey. Ammonia rises as waste builds; it drops as Nitrosomonas numbers increase. Then, ammonia declines; nitrite rises. As Nitrospira settles in, both drop gradually until they eventually hit zero. At that same time, there is still nitrate present. This shows the whole conversion chain is set up and stable.
This hard-won stability can be protected by stocking slowly. Adding too many fish at one time exceeds the bacteria’s ability to handle it. The result is a secondary spike that stresses or kills your livestock. Instead, introduce new species gradually, allowing biofilm colonies to naturaly grow with the bioload. Regular partial water changes maintains nitrates within a manageable range while not throwing off temperature stability and pH balance.
